Obtaining
Gems appear as random, rare drops when mining any type of raw stone¹. Gems come in five grades: Chipped, Flawed, Normal, Flawless, and Exquisite.
¹Diamonds can only be found while mining Kimberlite.
It's more likely to find lower grade gems than higher grade, with chipped being the most common and exquisite the least. As well, certain types of stone have higher or lower chances of finding gems than others.

Usage
Ore Dictionary
If you are using other Forge mods that use gems in their crafting recipes, it must be of Normal quality in order to be recognized by the ore dictionary.
Chipped
A Protection Meter is crafted with six Smooth Stone, two glass, and a single Chipped Gem. The six pieces of smooth stone do not all have to be the same block (e.g. Andesite and Basalt), but they do have to be from the same stone type (i.e. Sedimentary, Metamorphic, Igneous Intrusive, Igneous Extrusive).

Quartz Gems

A vanilla Redstone Comparator can be crafted out of gems made of silicon dioxide, replacing nether quartz in the vanilla recipe. This includes Agate, Amethyst, Opal, and Jasper. The gemstone must be of normal quality or better to craft the comparator.
